I'm having a lot of difficulty using the Flatten terrain tool with predictable results. It operates similar to a hoe, and the size of the selected space can be adjusted. The trouble is I can get an area quite flat, when all of a sudden the next click elevates the terrain, and from there the following clicks do, too.

So, I had this issue as well. Seems when I hold alt and scroll, the Circle/Square moves and suddenly I could build different levels. I hope this helps.

holding Left Shift will flatten area to level where Cursor is pointed. otherwise it tries to level to where player stands, by creating a flat spot of any size & then holding shift to enlarge that level in predictable way
In case anyone checks this later with the same question, the answer is that the exact spot you're pointing at with the tool is the height the tool will attempt to level.
